Darksiders games, especially 1 and 2 (semi open world elements, puzzles and platforming, strong protagonists, using horses to traverse the world similar to the boat).Okami (very similar to Zelda, unique brush element for puzzle solving, very detailed story).Some might be pushing the comparisons but I think you might enjoy them: Here's some that might fit the bill, of course more mechanically and feel wise than story wise. Otherwise there's a lot of action adventure games with some similar elements, like light exploration, upgrading, platforming, etc. It seems like it was Michel Ancels take on Zelda games, so I'd start there.
